If this is consistently reproducible, then why would you need to plug, unplug, replug as you described in the first post?
If I start Bela with the controller connected to the USB port, the MIDI doesn't work and I get the following error in the IDE when starting the patch.

If I start Bela with the controller disconnected from the USB port and connect it before starting the patch in the IDE, the MIDI works fine
In standalone mode, if I start the board with the controller connected, the MIDI doesn't work. The same thing happens when I connect it after starting the board.
