Just finished building my Pepper and am already working on some things. Looking forward to sharing projects with everyone.

I was actually curious if anyone has ever built a breakout board of sorts for easier access to the digital/analog in selections that are typically made with the jumpers?

It seems like it should be relatively simple, but being that I am pretty new to diy electronics, I'm thinking there is probably something I am missing. Is it possible to wire the jumper pins/circuits of a channel to one single switch?

    no, you would need a multi-pole switch which are bulky and expensive. Perhaps the best option is to add a 2U panel on the side with 4 more jacks which you can wire up to the "unused setting" (i.e.: digital or analog) on the main board.

    Because of the pepper design to switch from Analog to digital. You have 6-pin jumpers for each channel, where 5 need to be connected. (BTW: if you had swapped pin 1 and 2 for J17 on the PCB, it would only be necessary to use 1 5pin jack instead of 2 jacks (4-pin and 2-pin, because 1 wire is redundant).
    I agree, I could have spared 6 wires and connect all the other switches to the first one, but this would have resulted in more effort (6 more solder points). And I think my wiring is cleaner (regarding maintenance).
